Storage Location MRP Indicator settings not working correctly

On several occassions, I have either created new storage locations and marked the storage location indicator as "not relevant for MRP" or I have removed that same indicator from existing storage locations and in both cases the system does not seem to recognize the indicator settings.  Inventories as either showing as non-nettable or nettable when in fact the settings in the storage location mrp indicator is the opposite.  I have several Plant/SLOC combinations currently active in our live system that are causing the business issues when it comes to planning etc.  Any insight would be greatly appreciated as this is becoming critical.  Thank you in advance!

The setting in customizing is just a "default value", which is set for the storage location indicator field when you are extending a material to this specific storage location. 

If you have already extended a material to a specific storage location, changing the customizing won't affect existing materials, and you need to update the field in tab MRP4 of the material master.

Did you check SAP Note 

1935015 - Exclusion of storage locations from MRP doesn't work for project/sales order stock

Also check if by using the The "SLoc MRP indicator" field in the MRP4 view of material master can only be used to exclude storage locations from MRP at plant level (net requirements planning) work for you or not.
