Best Practise (BD56 or WE32 ?)

I have a requirement which is to send some idocs to a system that not needs all segments. In that case, I was thinking on WE32 idoc view and configure the corresponding WE20 partner relathionship.

When I execute BD21 the idoc is generated and in WE02 the idoc view seems that is not filtering. Do WE32 filters apply only when sending to the partner?

I have customized too BD56 filters and with that, I have seen the WE02 the segments are filtered.

In your opinion, which would be the best way to achieve that? (WE32 or BD56??)

You could try both and see what works for you. Personally, I'd use WE32. But that doesn't mean it is a best practice. It's simply what I'd use.
