We have a custom WDA on ECC 6.0 so whether it will be accessible from Newly installed Nw 7.30 and how are custom objects(iviews, pages ,roles, groups, user and theme) par files will be transported to new EP NW 7.3.

Yes you can transport PCD objects from NW 7.0 to NW 7.3. There are some restrictions, you should familiarize yourself with the attached document. Regarding themes, expect to run into some issues.

See Chapter 2.6 "Landscape Options" of the Master Guide for ERP 6.0 EHP6. According to it, ECC 6.0 can't be used together with AS JAVA 7.3. That being said, it might still be possible. You can always use FPN to connect the NW73 portal to the NW70 portal until you have upgraded your ECC 6.0 system. What functionality do you have in your portal? Also see SAP note 1388258 for details.

Basically We are planning to migrate the existing NW 7.0 to NW 7.3 manually....means i have installed the NW 7.3 on separate machine and we are planning to move the custom application to newly installed server.

Is it a standard SAP or a custom WDA? You rather want to ask can you create a WDA iView in 7.3x and point that to ECC 6.0. The answer is Yes. You will still be accessing the WDA directly from the ECC 6.0 system, the entry point will simply be the portal. Of course you should make sure that there are no unwanted side-effects, especially if you are using custom themes. Still, I would keep in mind that your landscape will not be according to SAP recommendations. You will not be able to leverage Business Suite functions before you have upgraded your ECC 6.0 system.
