hi all,
Company has custom transactions that basically replicate business transaction/ SAP Transaction. How do you include those in the ruleset?

You may download the Configuration guide of 5.3 version from our Service Market Place in which you will get
the detailed information on this. Please follow the below mentioned path:-
Release & Upgrade Info-> Installation & Upgrade Guides-> SAP BusinessObjects-> SAP BusinessObjects governance, risk, compliance (GRC) -> Access Control-> SAP GRC Access Control 5.3.

Hi James,
You need to include the transactions in the functions (new or existing) and update the risks (new or existing) from functions. Later generate the rules.
To see the transaction in GRC you may need to run authorization sync job.
