In the freight setup if we check the box for stock, the freight amount and the tax on freight is loaded on the inventory value. Is there any way by which the freight is loaded on the inventory but the tax on freight is not?

If you maintained your tax as 100% Non Deductible then its value will go to Item Cost.
Please check the tax type configuration.
