Incomplete Message Mapping

Has anyone experienced a problem whereby an input file will only be partially mapped, in an interface which uses a graphical mapping.

I have an input file with 45,000 records, but only the first 10,000 exactly are being mapped to the inbound structure.

No error is displayed in the message monitor on either XI or R/3 (where the ABAP proxy runs).
