I have 2 questions about mopatch:
1) what is the worst scenario if some interim patches are missing (e.g. not found in the directory, etc.)?
2) what is the worst scenario if there are some patch conflicts? And if so, how to fix it?

mopatch will only install the patches that are there so that scenario can't happen.

Mopatch will not install the patch and does not do the final relink. You can then try to manually apply the patch or omit it and relink all.
