We have modified a standard SAP program to generate PDF file for salary slip
without password. In order to protect this PDF file with password what
additional steps need to be taken?

Currently this can not be done. SAP is waiting for Adobe to finish the changes in this area before it can be added to SAP. So you will need a program that runs in batch mode that can modify the PDF files outside of SAP.
