Will the objects changed/created W/o Modification Assistant be overwritten

Hi,

We are about to go for a large upgrade project where we are going to install support stack with 10 support pack (because we are lagging far behind). My question is, when the SAP support packs will be installed, will it simply overwrite the objects which I see in SE95 TCode in the section "Without Modification Assistant"? If so, how can I prevent it from happening?
