Hi
Yes , It is possible to carry Partial confirmations for the Finished Products in SAP. Few quick questions....
Do you have PP/QM module Implemented in SAP...?? If yes
How you are doing Confirmations at Present...??

The question is How you are posting your GR?
by Confirmations or By MB31 or MiGO?
For the GR of the order , the Order should have been Released. status REL.
If the order is released, then I do not see any reason why you cannot do partial quantties of the total qty.
If you are doing GR through confirmations also, you can do a partail confirmation , you will find Partail confirmation radio button in CORK transaction ( Assuming your industry to be Process industry as it is a Pharma Bussiness). select that and proceed.

Dear,
My meaning to say is you have do following settings for inspection type 04.
In Detail information on Inspection type go to Control Insp Lot.
Here select option 2 - For Each Materiel , Batch and Storage Location.
This will generate only one Inspection Lot (of inspection type 04) for each Batch instead of each Matreial Document of Batch.
