We've achieved this through the following:
We've created a separate route for ex-works shipments. These shipment are automatically planned through VT04 (with criteria the ex-works route) with a separate shipment type which is made shipment-costing irrelevant.
You can otherwise use BADI BADI_LE_SHIPMENT with interface IF_EX_BADI_LE_SHIPMENT and method AT_SAVE which allows you to change data during saving of the shipment. You can check on the incoterms and if neccesary uncheck the shipment costing relevant flag during saving.
