difference in postage calculation

When I run a standard non-profit mailing with Desktop Mailer, I find it is calculating the postage both on the basis of a per-piece rate, and also by the weight of the pieces. Ok, though each piece is only 4.2 ounces. When I run the same pieces by the calculator for business mail at usps.com, it calculates it only based on a per piece rate. While the per piece rate that they use is higher, they do not use the overall weight, and the total cost by usps is approximately 75% of the cost by DTM. What gives?

Actually, DTM is not calculating our scf discount, though we selected an alternate scf. Does anyone know (and can they tell me) why that is? TIA
