Quick question:

Is email order confirmation to cust standard Webtools functionality or is it something that needs to be created and added to the website?

This is standard functionality.

Make sure you associate the invoice mail template to a theme and it should work

where is the Email Order Confirmation template?

I only found:

Did I miss something during the setup/installation??

Invoicetemplate is the one that gets mailed as well as being visible to the user after checking out for printing.

Also make sure that your messaging is set up properly in the admin. I generally have the best luck using the SMTP server that is built into IIS on the web server over using an external mail server.
