Inconsistency in soamanager after a system refresh

Hello everyone,

We recently performed a system copy on our QA system and upgraded it to SAP_BASIS to Rel.740 SP17 from Rel.740SP13. We are receiving an error stating "There are severe inconsistencies in the Web Service configuration" when we access t-code SOAMANAGER. The error states to check note-2353589. The Business Application ID is same as what we had in PRD.

This never happened in the previous system refreshes and this check came part of the new SP.

SAP recommended to follow note-2392606. Going through the note it looks like it will delete all Web Service configurations and I need to create new configurations. Has anyone done this before. I know that running the report SRT_WSP_INITIALIZE_WS_CFG will remove all web service configs. What things should I keep in mind before doing this. Has anyone done this, please provide your inputs

Sadly, it the only way I know, system copy will bring source systems settings that needs to be remove from Target, I do not know any other way to do this that running report SRT_WSP_INITIALIZE_WS_CFG, it will wipe all web services from SOAMANAGER and will reset WS runtime.
