Hi, I have multiple SQL Server Databases on one DB Server. I can create multiple datastores to connect to each individual SQLServer DB and can also setup linked server for performance improvement. I want to know if there is any option to connect to multiple SQL Server databases using one datastore?

Each database has different data. So looks like I have to create multiple Data stores.

My question to the OP would be , are the source/target table structure the same in all the DBs that you've mentioned? . If the answer is NO , then create one data store for each DB ; otherwise , create one data store and use configurations.Aliasing is of no use in this case.
