Should the .net runtime engine and the enterprise portal which houses portal services reside on the same system ,or otherwise?

Yes, both of the things should be in the same system...

the .NET runtime engine can be installed on the same server but this is not a must.
SAP let you choose how to configure the system landscape.

Especially if the portal runs on UNIX you have to use two servers :-).
