SA_PROJECT_UPGRADE "Current Version in Project"

By selecting "Current Version in Project" versus "New Version of Original" in transaction SA_PROJECT_UPGRADE, you can see what a project structure looked like when it was first copied from a template, i.e. to identify what you have changed in your structure since copying it over.

My question is how to get the information indicators that result from this transaction to disappear. Also, in the pop up window when I select a line and click copy I can see no change (i.e. where is it copying to, what is this functionality meant to do?) and the indicators in the structure and tab still do not disappear as a result.
