Good catch Mark Richardson as every one preparing for Installation of SP04. Hopefully it will be resolved once this get attention from BIP Platform engineering team.

We also faced an issue with Business Objects 4.2 SP04 uninstall a week ago on our development server. Sadly, we have had not so good experience with SP04, yet. Firstly, after upgrade from 4.1 SP7 to 4.2 SP04 there were strange behaviour from some servers which did not want to start, without any errors in logs though. Because of this we decided to uninstall. The uninstall ran fine but unfortunatelly not corectlly cleaned everything after itself. So we completely uninstall BI Platform manually and then performed clean installation of SP04. Finally without any issues. But we have been facing quite a lot of random errors (or bugs?) mainly with WebI reports. Based on this experience it seems better to stay with SP03 for this moment. At least in my eyes.
Simmilar issue to Yours we had with uninstalling Information steward 4.2 SP9, respectivelly the related underneath Business Intelligence Platform 4.2 SP04. Uninstaller did not want to run at all or hangs forever. Solution to this was clean installation of Windows.
Both of these bad experiences were with update installers. New installation always performed fine. So be carefull and test update installation in sandbox.

The problem is looks is related to "InstallManifest.sqlite", seems that one the BOBJ install items did not write properly to the Manifest database. Have a look the support note below, it walks you through how download the SQLite browser and change the flag for the install in InstallManifest file..
