Will creating new indexes and Statistics to the SBO SQL Server 2005 Database (Company or Common) break SAP? Thanks.

Unfortunately, yes it will break SAP's support rules if you add new indexes to an SAP table. The general rule is that you cannot modify any system table in any way.
