If I have understood you correctly, you have a single company code with two credit control areas, which are configured for different sales areas, you have set Overwrite CC flag in OB38 and one of the credit control areas is set in OB38. FI has no knowledge of your sales areas setup and sets the default one from OB38. Is this what happens?
One possible option could be to have blank value in OB38, implement a validation for KKBER and force the user to fill the right value at posting when you have multiple credit control areas for the same account. For the rest, I suppose, you can speak with your FI colleague whether it is possible to have some substitution, which checks which credit account is set for a payer, determines the number of results from KNKK and if there is a single result, to set this KKBER in the FI document. You will also need to prevent automatic credit account creation for your second credit control area for this logic to make sense (my understanding is that you need the new KKBER only for some customers).
I am not sure whether a FI substitution could do the trick - this is why I would suggest that you speak with the local FI consultant and a developer. If this can't be done via substitution, it must be possible via other means.
You have created a new customer and assign in other sales organization. Right?
OB38- Credit control area picks from ccd level in this level.
Pls. check whether you have assign ccd at sales area level?

There is one customer who is dealing with two sales organizations of the same CC. So we have created one more Credit control area and assigned with the other sales organization
Not sure, whether you are aware of standard SAP functionality. One Company Code can have only one Credit Control Area but one Credit Control Area can have multiple Company Codes. This being the case, I am not sure, whether you have checked in KNKK table where you can see the combination of one customer code and credit control area.
