Is there a way to delete all transactions in a SAP Business One database and just have the master data left?

You will probably have to create a new database with the applicable configurations.
You can then use the Copy Data Between Companies function under Administration -> Implementation Center -> Implementation Tasks, and under the Data Management Tab.

There is no way to clean a company database up that way. However, you can use queries to export all master data, and the DTW to import it all into a new company database.
To my knowledge there are also one or two tools around to automate this process.
