unmarking is done by function "Cancel marking allowance" in t-code CK24. It is also done when you mark another cost estimate for the same material in a future period - example: a cost estimate is marked for 01/2017 (but not released) and you mark a cost estimate for 02/2017.
When you overwrite a marked cost estimate (by running CK40N or CK11N again) then it might look like the status has been reset.
In t-code CKR1 (which can be used to correct test data) there is also an option to unmark cost estimates.
