SAP ESS/MSS portal shows distorted formatting

Dear Experts,

I am facing an issue in the ESS/MSS section of Enterprise portal. The formatting of the display is not correct as it should be in any browser.

As soon as we login to portal it should open ESS. Even though the ESS is opening but the format is quite distorted . Also please note that we are getting the below prompt for a fraction of second before the distorted ESS portal

is shown:

"A critical rendering error has been detected - this application cannot be used because it was started in the wrong browser mode. Internet explorer runs in compatibility mode.The application was startedd however in standards mode(IE 9 or higher). (Note 1970689)"

This portal is a clone of our pre-prod system .We have made all necessary changes in that to change the SID .This clone portal connects on backend to ERP system (which is a clone of our Development system ) . So here the ESS/MSS/Timesheet all are going on backend to clone ERP. Additionally we have recently done a SPS upgrade in clone ERP as following:
Source version: EHP7 FOR SAP ERP 6.0 SPS 01(SAP NETWEAVER 7.4 SPS 03)
Target version : EHP7 FOR SAP ERP 6.0 SPS 12 (SAP NETWEAVER 7.4 SPS 15)
Please note that we are getting the ESS/MSS portal issue after the ERP upgrade on clone.
Since we are also planning for EP upgrade hence we need to do ESS/MSS testing before starting the EP upgrade.

Also please note that when we change the backend of this clone portal to our current development server then the ESS/MSS/Timesheet all works fine with correct formatting, Hence we are not able to understand why the issue comes only when the backend is clone ERP. Quick help on this will be highly appreciated.
