How can i Use WS5440001 workflow Template in place of WS60800086 for my Customer CR. Because whenever i am using WS5440001 workflow Template my Worflow is not working properly.

The Workflow template WS54400001 is used for parallel WF and WS60800086 is an Rule based WF template. So, these two perform two different things. Could you please tell more about the issue you face, so that we can provide solution specific to your problem?

is there any another workflow Template leaving WS80600086 for create Customer CR Rulebased?

No, in MDG we have only one rule based WF which is WS60800086. All the other WF's are not rule based and offer's different processes. For more information, please check this link which provides an overview.
