2 times this past week our scheduled reports went in pending status, and the AJS was stuck in initialization status. Upon restarting the AJS, the jobs seem to run.
Has anyone else encountered this issue on this patch level?

Today the BI 4.2 SP08-P600 is available for download and the problem you are having with Job Server could be what it solved in P600.
