Question about users routine

Recently I registered a lot of users at my system. Yesterday, I have to change the code of some users, then, I just removed this users and create others. The point is that now, some "Departments" become useless, and I can't remove them from system 'cause they're linked to there inactive users. There is something that I can do to resolve this?
