    make sure your hmc.xml / under hmc configurations, you have the following block

          <typeref type="UserGroup" description="typeref.usergroup.description"/>
          <typeref type="Employee" description="typeref.employee.description"/>
          <typeref type="Customer" description="typeref.customer.description"/>
          <typeref type="Address" description="typeref.address.description"/>
          <typeref type="Title" description="typeref.title.description"/>
       </group>

      Thanks Vijay for your response. I have verified above things, they are present. Still not able to see "User" folder.

      One more observation, we are able to see "User" folder when we login with a user who has only admingroup however the user who has issue is having multiple other groups along with admingroup.

      And recently we upgraded to hybris version 6.3.0.9 from 6.0.0.3
