Can I modify the content of the generated email(order confirmation, shipping confirmation)?

yes, of course. You can view and update those via hMC (System > Output Documents > Communication Templates) .

You can update the email template in hmc as shown by Emmanuel. You can also update the content in cmscockpit similar to cms pages. What you can edit depends on how this was implemented for your project.

If you are developing this. I suggest you try to identify what content will be updated frequently and create contenslot and components, similar to what you do for the website. OOTB - in accelerator there is few contentslots and components already available for you.

there's a way to do this in CMS Cockpit ?.. maybe for a user who isn't a developer this could be "hard" to do...
