Take a look at PDFtk Server...

https://www.pdflabs.com/tools/pdftk-server/

It is a command-line tool that you can use to do various things with PDFs. For example to password protect a PDF, run the following command...

pdftk 1.pdf output 1.128.pdf owner_pw foo user_pw baz allow AllFeatures

The password for the PDF will then be "baz".

You can use this to run the external app and wait for it to complete. The built in Run function does not wait.
