Process Variables on Refresh

Hello. We are using BEx Analyzer 7.0. We recently upgraded to SAP GUI 7.40 FEP 401. Our users are now experiencing an issue where it isn't storing the variable values that were saved with the workbook although the Process Variables on Refresh is chosen in the Workbook Settings. So, when we choose Refresh all the variable values are blank and we have to re-enter them.

I have opened a ticket with SAP but am curious if anyone else has experienced this issue? If so how did you resolve?
