Can you please tell me how can I change in SAP System that MRP can disregard the Storage Type 999 - Differences?

if I am not wrong then MRP works at Storage location level and not storage type level hence I don't see any option to discard the stock of 999.
You an think to move the stock of 999 to some other storage location which is not being considered in MRP run

what storage location ---in the enterprise structure of WM you assign a warehouse to a Plant + Storage location combination in your case also you will have a warehouse assigned to a plant + sloc (SPRO--Enterprise structure---Assignment --LE---Assignment of warehouse to plant+ SLOC)
Create another storage location --- you can create a new one or use the existing one depend upon your system landscape and MRP run process (e.g. if I have two storage location SL01 & SL02) if I consider the stock of SL01 only during MRP run then whatever stock I have into 999 that I will transfer to SL02 so that during MRP run system won't consider that as available stock however remember that every single piece of stock (whether it is good stock or damaged stock) is having a cost associated so if you are ignoring that during MRP there might be a situation where you are underreporting so in my opinion you need to consider the stock type during MRP run to get the clear picture and saleable stock and damaged stock
Quantities in storage type 999 should be cleared instead of kept, exact the keeping of those quantities causes planning trouble and is the reason that you are looking for a workaround for your MRP.
It is a very old myth that those quantities might show up later in the year. And even they do, then you have just the opposite difference and clear it too, so it equalizes the earlier difference.
