I have SAP ECC6.0 and want to replicate certain tables to a separate database for a simple data warehouse.
I'm currently using a standard MS SQL replication publication/subscriber function ot create a one-way transactional replica of around 12 tables. This works great and it very fast, with little to no impact on DB server resources.
My main question is does this void my SAP software warranty?

I'm not sure it will void your SAP software warranty. It's not recommended to export/replicate data directly from the SAP database to a 3rd-party database/software.
As far as I know, SQL Server runtime license (which is the license that customers acquire from SAP for NetWeaver based products) doesn't allow you to add any non-SAP database to the instance which the license is installed. If your SQL Server license was purchased from Microsoft or a re-seller then you might not have such restriction.
For safety, you might want to check the Use Terms of SQL Server and SAP as well to find out this.
