You can run the program UJS_ACTIVATE_CONTENT to deactivate the environment and use the same program again to activate it.
1)Run the program UJS_ACTIVATE_CONTENT to deactivate.
Restore the environmetal shell(optional if there is no modification done in standard environmental shell appset)
Run the program UJS_ACTIVATE_CONTENT to activate Environmental shell
Execute program UJA_DATA_CHECKER to view any messages/errors after installation
In order to completely clear any dirty data left in the system system we used program UJAA_CLEAN_DELETED_APPSET (SE38).
The following steps indicate how to change the version back to 'D' then activate
ENVIRONMENTSHELL again.
1.Run transaction se16 to find the maximum
request number for ENVIRONMENTSHELL from table UJT_TRANS_OBJECT in field
REQNO
2.Run program UJT_AFTER_FAIL_PROCESS, fill 'ENVIRONMENTSHELL' for
field Environment and the maximum request number for field Request, do not tick
'Only Failed'(this program can change the content version back to version 'D'
thereby makes the content avaiable to activate)
3.If the ENVIRONMENTSHELL
was installed with error last time, run program UJS_ACTIVATE_CONTENT on
ENVIRONMENTSHELL with option 'Clean the Environment' checked only to clear the
original ENVIRONMENTSHELL that was not installed completely
4.Run program
UJS_ACTIVATE_CONTENT to activate ENVIRONMENTSHELL (only choose option 'Activate
environment').

can you check if your BPC Service user has SAP_ALL assigned. To check which user is your service user, you can follow blog. How to know which user is BPC Service User - BPC NW 10.0/10.1

By the way, York. Once you saved the changes from SE06, I suggest you re-execute SE06 and see if the changes are reflected.

Can you send the SE06 screenshots? I would like to double confirm if you have set the namespace and software to modifiable.
According to my past experience, people sometime thought they set it correctly, however they often get it wrong.

In most of the cases, this issue could be solved by changing to modifiable from t-code SE06.
