Hi SCN,
Is it okay to include infoobject variables when collecting queries for transport? Or is it better to transport infoobjects' variables first then transport the queries.

As suggested use the first option to include the infobject variable along with the query. I doubt your second option will also work, but not very clean process to send variable first and then query.

Along with your query, you can collect variables also.
Always best to collect related objects into one TR.
Thru RSA1-->transport connection, You can collect all objects(CKF/RKF/formulas/variables...etc) which are part of your query.
You can cross check about TR, Whether it have any inconsistencies or not thru program - RSO_TLOGO_CHECK_REQUEST .

I think including them in your queries for transport is okay since they are still considered as part of queries..
