I want to copy or refresh only the configuration from Golden client to test system. While refreshing the application data and user data should remain in the test system. is this possible?

But you can explore below option to get all customization into target client without disturbing application and user master data:
1) Transport/Import all customization changes into your test client so you will have application data and user master data as it is and you get full customization into test client.
