I wonder if there is a way that I can run SGEN in a command line, but not log in SAPLogOn and run the transaction.

Here are other generation tools mentioned as well, 162991 - Generation tools for ABAP programs. (Further reports and transactions are mentioned.)
However the abap load generation relies on the Abap interpreter of application server, which is running in the work process. Therefore, I don't think, that it could be runned in command line mode.
