is this first time it is not getting invisible or after upgrading the above said patch this is getting invisible once let us know ? if it is first time activate that business function and check again in portal .....

first activate the switch, and then check the table and activate hierarchy view You can use this report too. RP_CHECK_LAUNCHPAD_ENTRIES are you using standard configuration? can you check with standard ones? HIER_VIS_DEMO can you check in SICF? are you able to launch it? In Customizing for Integration with Other mySAP.com Components, make the settings under: Business Packages / Functional Packages -> Manager Self-Service (mySAP ERP) -> Organizational Chart Visualization 'Configure Organizational Chart Visualization' then Transfer Standard Organizational Configuration: Select 'Org Chart' and inform Hierarchy Name MSSEESELECT (this is the standard for HCM P&F Employee selection). You can compare this with your EHP5 configuration. After that select the other item 'Maintain Transferred Organizational Chart Configuration' and select MSSEESELECT. On next screen check 'Activate Hierachy Visualization'.
After upgrade some changes will happen in the system....... can u check once is this business function HCM_PD_UI_1 is activated in SFW5 after upgrade or not and check all the components of MSS ADD ON 1.0 also properly existing in ur system

can you check in VC_HIER_VIS and VC_HIER_VIS_C in SM34 ie http://scn.sap.com/thread/3166980 You need to activate.
