We have a bit more than 40 orgunits under the root object. This hierarchy is displayed in 5 rows and 9 columns in the Nakisa OrgChart 4.1.

How can we change this view to get 9 rows and 5 columns?

I think the majority of people's screens are set in a landscape orientation (wider than they are tall) and Nakisa have most likely based their layout algorithms on this for the combined (and presumably condensed) layout styles. It is also the convention for printing out org charts as they tend to form a shallow pyramid ... though I'm sure we've all seen organisational structures which are perhaps a few too many levels deep.
I haven't seen any way to affect the any of the style layout methods in the configuration. Maximum numbers of nodes per page and sizing of boxes, but nothing about how OrgChart decides how they are laid out. Perhaps I haven't dug deep enough to find out, but I have a feeling that you would probably have to engage directly with Nakisa to get such a customisation.

I would suggest changing the style configuration.
e.g. look in AppResources\styleconfiguration
There is an XML file for each style.e.g.
combined center.xml
Within it is a parameter
<dropdownlimit><![CDATA[5]]></dropdownlimit>
Change it to 9, put a copy of this file in you .delta and publish.
