Uploading unix file received from bank

When I try to upload and format a unix file from dos it shows new line carriage return or EOF file marker(a ~ charater while debugging). The same file does not shows these end of line markers when I try to upload from FTP unix envirnoment.

What kind of file format is supported by both the environments ?
